For every template like HeaderTemplate, ItemTemplate, etc., ASP.NET has provided number of properties for CSS. Using these properties you can set the background color. Additionally, you can assign CSS class to these templates.

The way to do this is to set the EnableHeadersVisualStyles flag for the data grid view to False, and set the background colour using the following code:
dataGridView1.Rows[0].HeaderCell.Style.BackColor=Color.Red;
dataGridView1.EnableHeadersVisualStyles=false;
