The .NET Framework 3.5 still uses the .NET Framework 2.0 under the hood. Just like 3.0, it uses the 2.0 CLR. So, you can't remove the .NET 2.0 Framework since the 3.5 framework has a dependency on it. There isn't even a "3.5" in the ASP.NET version for IIS. It should be trivial to move them to 3.5. Also, VS 2008 supports 2.0 projects, so you don't have to migrate to 3.5 to use VS 2008.
