You need to generate token when user login and pass that token in the header for all the API requests.

Like this,
public class Authorize : AuthorizeAttribute
        {
            public bool verifyToken(string token)
            {
                return false;
            }
            protected override bool AuthorizeCore(HttpContextBase httpContext)
            {

                // Get the headers
                var headers = httpContext.Request.Headers;
                //your token verification
                if (verifyToken(headers["SomeHeader"]))
                {
                    return true;
                }
                return false;

            }
}
Usage:
[RoutePrefix("api/test")]
[Authorize]
public class TestController : ApiController
{

}
