Your application type is "Web Site" right ?

If web site I'm not having problem.

Can we have(master page) in web application ?

Which version of visual studio you are using I am still able to see option Web Form With Master Page in VS2015 as attached.

I accept your statement "You can create web page, websites, web applications without using master page."

My doubt is why there is no template for creating master page with "Web Application" ?

& Ofcourse we can create master page template only while choosing "Web Site".

You can create web page, websites, web applications without using master page.

Master page is required when you want consistent look, properties, field or any other thing and do not want to write code on every page then it is needed.
